The quarter-final encounter took place at the Nana Fosu Gyeabour Park on Sunday, with both teams battling fiercely for a spot in the last four.
Despite creating a number of chances, neither side managed to find the breakthrough during regulation time, as the contest remained goalless after 90 minutes.
Extra time also failed to separate the two teams, forcing the tie to be settled through penalties.
Nations FC held their nerve from the spot, converting four of their kicks to seal a narrow 4-3 victory and progress to the semi-finals of the competition.
The Abrankese-based club will now face Aduana FC in the semi-finals as they continue their push for FA Cup success.
The victory keeps Nations FC firmly on course in their pursuit of the coveted domestic trophy following a hard-fought contest against their Premier League rivals.
