Nicolai Jørgensen and Thomas Delaney found the back of the net in the 52 nd and 90 th minutes respectively to give them the points at home.
Amartey had already scored two goals for the club in the Europa League.
FC Copenhagen are in second place on table; nine points behind leaders Midtylland.
