The four-time African champions hosted the Palancas Negras of Angola at the Baba Yara Stadium on Thursday evening.
AFC Bournemouth striker, Antoine Semenyo scored the only goal during added time in the 90th minute.
The win mean Ghana still maintain its top spot in Group E with seven points.
The Black Stars have recorded two wins and a draw in the ongoing qualifiers.
Chris Hughton and his charges will travel to Luanda for the reverse game on Monday at the Estádio 11 de Novembro with kick-off scheduled at 16:00GMT.
The Black Stars are expected to leave the shore of the country on Saturday evening. The team is seeking to make its 10th Afcon appearance in Ivory Coast next year.
