Orlando Wellington's team knew only a win would have been enough to see them through to the next round, providing there was result between Nigeria and Gambia in the group's other game.
Kwame Nsor had given Ghana the lead in the first half, before a second half equaliser by Emmanuel Mbongo all but ended their hopes.
With Ghana only able to come up with a draw, Nigeria beat Gambia 2-0 to pick the second qualifying spot. the Black Satellites, thus fail to successfully defend both the continental and World titles won in 2009.
All four semi-finalist - Nigeria, Cameroon, Mali and Egypt - qualify for the 2011 Fifa Under-20 World Cup in Colombia later this year.
