Tunisia also thrashed Niger by 5-0 in the other Group C fixture at the Stade de Kigali on Tuesday.
Esperance de Tunis striker Saad Bguir scored a brace whilst Ahmed Akaichi, Mohammed Ben Annor and Hichem Essifi scored a goal each to complete the drubbing.
Tunisia and Guinea finished the group with five points apiece but superior goal difference allow Tunisia to top the group.
Both nations will know their quarter final opponents after Group D wrap up games on Wednesday.
